In fact, we could say that the only way we could in conscience disagree with church teaching is if our consciences took the matter so seriously that it commanded us to disagree with the church. Still, I believe that Thomas understood the problem well: if we are not bound to what our conscience dictates as right, then we would be free to follow any fancy as morally right.
